Bubsy is stranded on Rayon, the home planet of the Woollies. He wants to get the parts and resources to build a rocket to get off the planet. Players control Bubsy as he explores alien worlds collecting atoms, avoiding hazards, defeating enemies, and looking for the missing rocket parts.

Bubsy 3D is about early 3D platforming. Players can run, jump, swim, glide, collect items, avoid enemies, and explore different environments.
